Can we send our letters for the application of fee waivers earlier than the main application itself? The colleges won't have any file and stuff on us yet, right? So how can they remember to waive our fees when we send the real application? Do we have to include a note or something to remind them?

I would actually discourage sending your application fee waiver earlier than the actual form under the reason to prevent your documents from being tossed around/misplaced when it pass through different departments within the admission office.

Fee waivers application should be included in your application materials and to be send together with the whole bulk of documents (similar to a bank draft if you decide to pay). If the admission committee rejects the application for the waiver, they'll let you know and you'll need to send a bank draft/pay online.

but how about the universities that use common app and require you to submit payment first before handing in all the documents??
Well, if that's the case, then you do not have a choice but to submit the waiver application first together with the "application for undergraduate admission" form as stipulated here: https://www.commonapp.org/CommonApp/Docs/common2008_Instructions.pdf
